What final drive might I have ?

The stock First Gen Venture will turn about 3100 rpm at an indicated 55 mph. So I am going to say that your '86 has the stock Venture final drive. -
Since I don't have any way to measure the header pipe temperature, I cannot say what is a normal temperature, BUT I do know that the front chrome header pipes are double walled. That might account for the difference in temp. However, since it runs like crap AND the tach doesn't work, then the wiring to/from the pickup coils and TCI or the connections on the TCI or the TCI is suspect.

You will not find any slip-ons for the First Gen Venture marketed any more. Back in the day, there were two or three aftermarket manufacturers of slip-on mufflers for your '86; Jardine and MAC and one other who's name escapes me for the moment. Your best bet is to search on eBay for such mufflers. For awhile there was a seller offering brand new MACs for the First Gen on eBay, but I haven't seen a listing lately. Alternatively, several have adapted Harley Road King mufflers to the First Gen. It is not a slip-on (there is a transition pipe that has to be fabricated and some brackets to be made), but the RK mufflers are common and cheap. -

They appear similar, but are different colors. The color is Star Blue Metallic (primary) and Enticer Blue Metallic (secondary). Only 1992 and 1993 Ventures had this color. In fact, ALL 1992 and 1993 US Ventures were this color. -
Umm, maybe. The performance won't be as good with a 1300cc engine and 1200cc carbs. If your new engine is a 1990-1993, then the TCI will have to be from a 1990-1993. Or you will have to replace the pick-up coils and rotor with a 1983-1989. Like I said, anything can be done, just a matter of working out the details.

Yes, it will bolt up in place of the 1200, but (there's always a "but"), the carbs on the 1200 are smaller than on the 1300 and in the case of your '83, the carbs and the TCI are unique. The wiring harness is different as well. Having said all that, there are many folks who have done the change with good results.

That has been many people's experience. Looks correct, provided you installed the larger inner diameter seal at the end of the spindle opposite the spring. When you actuate the brake lever, is there a spurt of fluid into the reservoir (a mini geyser)? If not, the little orifice in the bottom of the reservoir may require cleaning. What is the condition of the master cylinder bore? Clean and smooth? No corrosion? The larger ID seal should be at "C" and the smaller ID seal should be at "B".

There are many Yamaha side stand switches of the era that appear to be nearly identical to the switch made for the Venture. The primary difference seems to be the fact that the Venture switch has three wires and contacts, whereas most of the other switches have two contacts/wires. However, many of the switches have a very similar boot. Perhaps you can find a non Venture switch that is very cheap and use just the boot? Oil drain plug...which crush washer?

The original Yamaha crush washer is aluminum, PN 214-11198-01-00, used on hundreds of models. Having said that, I don't think which oil plug gasket you use is important, as long as it is the correct diameter. I've heard that 14mm drain plug gaskets are available at Honda automobile dealerships for a few cents each. Attached are pics of the 2114-11198-01-00 gasket: -
Angled vale stems

The 90° metal valve stem that came from the factory on the 1989-1993 rear wheels is available from Yamaha. Part number 93900-00016-00. http://www.boats.net/parts/detail/yamaha/Y-93900-00016-00.html I doubt that Yamaha changed the rear rim hole for the valve stem when they went to 90° stems, so I'll bet the later valve stem will fit your MKIs. EDIT: it appears that 93900-00016-00 has been superseded by 93900-00025-00. Here is a pic of 93900-00025-00. -
The Assembly Manual is used by the dealer to prepare the crated Venture for the sales floor. Involves showing the tech how to install the front wheel and fender, the trunk, footpegs, mirrors, etc. I have an assembly manual for a 1990. It would not be worth purchasing an Assembly Manual in your case, because it does not address the main fairing or TCI installation, etc. The pdf of the 1990 Assembly Manual that have is too large to attach in this post, but I have uploaded the Assembly Manual to my Google Drive account Be my guest. Here is a pic of the metering valve on my 1991. As you can see there is no visible hole if the rubber cap is in place. Perhaps your cap has been lost and that allowed road spray to rust the now exposed portion of the metering valve. As you can also see, the body of the metering valve is aluminum and will not rust. If the cap is missing the exposed steel spindle will rust and yes there is a hole in the bottom of that spindle, but obviously it should not be leaking. MKI and MKII metering valves are interchangeable. I searched on eBay and found several metering valves, albeit mostly attached to the brake line(s).
