If they did a clean drill on the outside, you can get some metal tabs and set in. The popping sounds like an air leak where the mufflers connect or it's running rich. You can also look for RK take offs without cats that are not drilled, just have to make an adapter for the back.

did you change plugs too. Check your power and ground connections and make sure they are tight, clean and away from other wires.

lube your speedo cable and see if that stops it. Failing to do this will cause speedo cable to fail.

Never shelter under a tree during a storm, glad you are ok. The bike is awesome and will serve you well

I would look at the junction box where the cruise is, make sure the cable ends are ok

new regulator, bad one will fry your stator

This is what I think you are looking for, most cars using 5 wires use a 5 flat but the 5th wire is actually for reverse. Y not just put in the converter and pull the trailer with the standard 4 flat, http://www.hopkinstowingsolutions.com/products/vehicle-wiring-connectors/power-taillight-converters/short_proof_power_converter.html the isolator will protect vehicle wiring , turn the bike to 4 flat and you can still use your trailer behind a vehicle with no modifications.

not sure how you weighed it, I would suggest taking it to a drive on scale, like a truck scale or scrap yard... and ask for an accurate weight. When we weighed trucks we weighed all tires at once, or a hanging scale and lift it for a total weight. That big I would still consider some trailer breaks, even if you adjust them on the light side they will be a huge plus if you go to lockup.
